- Antibody Specificity: The success of a ChIP assay depends on the quality and specificity of the antibody used. Poor-quality antibodies can lead to non-specific binding and inaccurate results. - Cell Heterogeneity: Cancer tissues are often heterogeneous, containing a mix of different cell types. This can complicate the interpretation of ChIP results. - Resolution: Traditional ChIP assays provide limited resolution, typically identifying regions of several hundred base pairs where the protein binds.
